Very good article Igor. I appreciate the analysis of gp120 in this one more since it assess the actual protein conformation and its relation to binding. I think mere mentions of gp120 being ripped from HIV did not not do much in piecing together the significance initially.
I still don't think the Moderna patent is anything more than just coincidence. Similar to the gp120 sequence unless we can trace the significance of that sequence to an actual interaction there may be not much here. The sequence is rather short and it's also not divisible by 3 so it makes for a weird insertion if it was included.
I can't remember who, but someone who was mentioning the lab origins also mentioned that the furin cleavage site was comprised of a nucleotide sequence mostly seen in humans which also made it rather suspicious.
I may want to look further into the targeting of immune cells. I'm not entirely convinced on that matter but I'd like to see some information for myself.
I suppose to expand on it more, the furin cleavage site is rich in positive amino acids. I believe the utilization of this sequence may just have been easier-take a sequence from somewhere else that is rich in the needed amino acids and shove it in. Again, I don't think it has any relation to possible cancer risks but may have just been used for convenience for the positively charged amino acids.
When first discussions of the sequence came out I remember there being discussions about it's link to a mutation and its relation to cancer, which would be a bit difficult to do. But it appears this is mostly a sequence in the furin cleavage site. So I would suppose that this sequence was used mostly for its ability to become readily cleaved more than anything related to cancer.
Right! Exactly. The sequence is perfectly appropriate for where it is in Sars-Cov-2. But, Why is it in the Moderna cancer cell patent? This is what puzles me.
So I've been trying to look into this a bit more. So far it appears that the 12-nucleotides that comprise the amino acids PRRA have to be inserted since this sequence doesn't appear anywhere else. The researchers that found this patent used those 12 nucleotides.
But if you expand the sequence further you can see the CGU codon also codes for the R amino acid that follows PRRA. The CU is a cutoff of another codon, and it appears that may be part of the code for S that precedes the PRRA. So to expand the 19 nucleotides to 24 the actual full sequence seen is the SPRRAR from the spike protein.
All this to say that, from my perspective right now, the 12-nucleotide sequence is a red herring. I believe the researchers went down a tangential rabbit hole to reach their conclusion. I think they found something that fit what they were looking for and they came across this patent. The 12-nucleotide sequence is extremely small and likely to be ubiquitous in many proteins so it didn't make sense why this would be specific to both the patent and the spike protein.
It didn't make sense why the sequence is not divisible by 19- there isn't a way of inserting that to create a catastrophic event.
So why the patent? I think a more plausible explanation is that they patented the sequence to use in siRNA technology to target the MSH3 protein as a possible cancer therapeutic agent. siRNAs are small RNA fragments that are intended to bind to certain sequences and stop production of the protein. siRNA has been researched extensively and their delivery system being looked at is through LNPs.
So overall I think this just appear to be similarities in sequence that actually served different purposes. I would suggest we see if Moderna comes out with an anti-cancer siRNA therapy that is going through clinical trials.
Ok, apologies for spamming this time! I actually looked more into it and I think it's a complete nothing burger. Looking at the sequence the Moderna patent encodes for an entire protein (over 2k nucleotides in length) and it's only that 19 nucleotide sequence that matches.
What it appears is that the researchers looked for that 12-nucleotide sequence from the funky FCS, and then from the patent found that the sequence matched a few more additional nucleotides and then extended it an additional few nucleotides outside the original 12.
The major problem here is that they completely overshot it and lost the plot in doing this. They absolutely should not have gone farther than the 12-nucleotide sequence, because now they're not matching the strange insertion to what they see but see something and trying to match it back to the spike.
Because if that 19-nucleotide sequence was inserted, it means then that at least one deletion had to have occurred in the original spike during this little additional snippet, and to think that you can match one deletion with a 19-nucleotide insertion sounds nearly impossible.
They should have focused purely on the 12-nucleotides, but because they went further they confused themselves and just messed up their analysis.
So from my perspective the researchers went further than they should have and it ended up leading them to the wrong conclusion. Remember KISS (keep it simple, stupid) and it makes a lot more sense to just have the 12-nucleotide insertion and not extend further with the whole 19-nucleotide issue.

It is a tick based vector so it wouldn’t be difficult to seed an area with infected ticks, if you had bad intentions. And it also would spare most of the Ccr5 delta32 carriers. Strange coincidence huh?

Very good article Igor. I appreciate the analysis of gp120 in this one more since it assess the actual protein conformation and its relation to binding. I think mere mentions of gp120 being ripped from HIV did not not do much in piecing together the significance initially.
I still don't think the Moderna patent is anything more than just coincidence. Similar to the gp120 sequence unless we can trace the significance of that sequence to an actual interaction there may be not much here. The sequence is rather short and it's also not divisible by 3 so it makes for a weird insertion if it was included.
I can't remember who, but someone who was mentioning the lab origins also mentioned that the furin cleavage site was comprised of a nucleotide sequence mostly seen in humans which also made it rather suspicious.
I may want to look further into the targeting of immune cells. I'm not entirely convinced on that matter but I'd like to see some information for myself.

Regarding the Moderna sequence: it is also in a prime location of Sars-Cov-2, it is not just junk.
The real question is not why it is in Sars-Cov-2, but why it is in the Moderna patent.

I suppose to expand on it more, the furin cleavage site is rich in positive amino acids. I believe the utilization of this sequence may just have been easier-take a sequence from somewhere else that is rich in the needed amino acids and shove it in. Again, I don't think it has any relation to possible cancer risks but may have just been used for convenience for the positively charged amino acids.
When first discussions of the sequence came out I remember there being discussions about it's link to a mutation and its relation to cancer, which would be a bit difficult to do. But it appears this is mostly a sequence in the furin cleavage site. So I would suppose that this sequence was used mostly for its ability to become readily cleaved more than anything related to cancer.
Right! Exactly. The sequence is perfectly appropriate for where it is in Sars-Cov-2. But, Why is it in the Moderna cancer cell patent? This is what puzles me.
So I've been trying to look into this a bit more. So far it appears that the 12-nucleotides that comprise the amino acids PRRA have to be inserted since this sequence doesn't appear anywhere else. The researchers that found this patent used those 12 nucleotides.
But if you expand the sequence further you can see the CGU codon also codes for the R amino acid that follows PRRA. The CU is a cutoff of another codon, and it appears that may be part of the code for S that precedes the PRRA. So to expand the 19 nucleotides to 24 the actual full sequence seen is the SPRRAR from the spike protein.
All this to say that, from my perspective right now, the 12-nucleotide sequence is a red herring. I believe the researchers went down a tangential rabbit hole to reach their conclusion. I think they found something that fit what they were looking for and they came across this patent. The 12-nucleotide sequence is extremely small and likely to be ubiquitous in many proteins so it didn't make sense why this would be specific to both the patent and the spike protein.
It didn't make sense why the sequence is not divisible by 19- there isn't a way of inserting that to create a catastrophic event.
So why the patent? I think a more plausible explanation is that they patented the sequence to use in siRNA technology to target the MSH3 protein as a possible cancer therapeutic agent. siRNAs are small RNA fragments that are intended to bind to certain sequences and stop production of the protein. siRNA has been researched extensively and their delivery system being looked at is through LNPs.
So overall I think this just appear to be similarities in sequence that actually served different purposes. I would suggest we see if Moderna comes out with an anti-cancer siRNA therapy that is going through clinical trials.
Ok, apologies for spamming this time! I actually looked more into it and I think it's a complete nothing burger. Looking at the sequence the Moderna patent encodes for an entire protein (over 2k nucleotides in length) and it's only that 19 nucleotide sequence that matches.
What it appears is that the researchers looked for that 12-nucleotide sequence from the funky FCS, and then from the patent found that the sequence matched a few more additional nucleotides and then extended it an additional few nucleotides outside the original 12.
The major problem here is that they completely overshot it and lost the plot in doing this. They absolutely should not have gone farther than the 12-nucleotide sequence, because now they're not matching the strange insertion to what they see but see something and trying to match it back to the spike.
Because if that 19-nucleotide sequence was inserted, it means then that at least one deletion had to have occurred in the original spike during this little additional snippet, and to think that you can match one deletion with a 19-nucleotide insertion sounds nearly impossible.
They should have focused purely on the 12-nucleotides, but because they went further they confused themselves and just messed up their analysis.
So from my perspective the researchers went further than they should have and it ended up leading them to the wrong conclusion. Remember KISS (keep it simple, stupid) and it makes a lot more sense to just have the 12-nucleotide insertion and not extend further with the whole 19-nucleotide issue.
